Custom usage of Prism

We have our own implementation based on the Model-View-ViewModel patterns, but we like the ideas of a composite application so we "use" a lot of concepts/codes introduced in Prism.

So the question is can we use some codes in Prism but not the Prism itself? Any licensing issue with that?

The code is MS-PL. No issues with using any part of the code. The Composite Application Library is also designed to be used in a piece-meal fashion meaning you can use pieces independently. You are also free to copy classes out of the CAL and modify them, etc.
